Spike and Spike Jr. from Spikeout: Battle Street.
Solid Snake and Big Boss from Metal Gear (well, technically!).
And I'd say Tidus and Jecht, but they never actually teamed up.

Xemn and Roas from Legacy of the Wizard! That game rocked, but I sucked at it. And that was seriously the only father/son team I could think of in games...

hmmm, Dig dug Digging Strike (father = Taizo Hori)and Mr. Driller Drill Spirits (son = Susumu Hori)

I have yet to crack open the first and yet to get the father unlocked in the second.
In the Battle Network games Lan's father helps him out with Megaman a good bit(I have yet to play the DS entry into the series though.)
