As a retro-gaming enthusiast, I can definitely appreciate the subtle nuances of 2D that simply aren't present in 3D. Yet, it's a bit irritating when some claim that every franchise and genre works best in 2D. While personal preferences are yours to disperse as you please, it's petty to proclaim superiority over all based solely on your own gaming inclinations.
It's not the near-unanimous consensus as it is for Castlevania, but there are many trumpeting that Metroid works only in 2D. While Super Metroid is one of the best games of all-time, there's no reason to diss its follow-ups. The Metroid Prime trilogy was a bold but brilliant move for the series. It deserves acclaim for making the extremely successful jump to 3D in much the same way as Mario or Zelda (though I would go gaga for a 2D WiiWare Metroid).
Shortly after the release of Metroid Prime 3: Corruption, developer Retro Studios stated that they would be "taking a break" from Metroid. It's unlikely that the series will be put to bed. But who has any clue what controlling Samus will be like in the future? Ideally, the bounty hunter will be surprising new gamers with her gender-related secret for generations to come.
