They could do some very cool things with the controller, I'm sure. Instead of breaking up the action to switch weapons and powers, you could have your 'wheel' on the screen. Or what about having your Journal, Codex, etc., all on the screen so you don't have to pause it all the time. Or even simple things, like choosing dialogue options on the controller, just to clear up screen. I would seriously consider repurchasing the trilogy if they released some special, complete edition on the Wii U.

I don't think it really matters. Look at ME2 heading to the PS3. People were just happy to see a great series being more available to gamers and it didn't really matter that they were joining the adventure in the middle People were just glad that they could get in on the action now.

I think that Nintendo has no other choice but to bring established, popular games like AC to their new console or they would already be putting themselves in the same boat that the Wii has. Having stuff like Darksiders, AC, Aliens, and Ghost Recon is a major step for Ninty. It might be late but it shows a push to have strong third party support. I hope it means that they know they need help if they want to compete. Obviously, they can get by with their own first party titles - since they have already done so numerous times in the past - but it shows a good change in direction to fans.

After playing ME3 with Kinect and seeing how it lets you keep playing without breaking the flow/going into menus and pausing the game, this is actually a big deal even though it doesn't sound like much.
