It would've blown his cover. The CIA needed to capture him to get more information. It's a typical standard thing and plot device usually used in movies, games, etc. On top of that, since he's one that purely does his job for the money and has no obligations, there might be some intel the CIA could use in order to stop any potential threats, etc. etc.

Besides, it would've turned into one crazy bloodbath in there, and he probably would've died with 6 people vs. 1 person scenario....

The current, supposed "war" (I would say it's more of an invasion than war since Congress never declared it) in the Middle East is WAY TOO touchy of an issue for a game, look at the one Konami pulled the plug on because of the anger for creating a game on a new recent global political issue
World War II is so overdone in video games that we really don't want another one
World War I was the start by something similar to the events in this, just more of an assassination on an ambassador (I believe in Austria-Hungary) that created tensions and started a major war, when really it was a war between 2 countries
Every war you can imagine has been touched on. Making up a story, to give us a situation, is something that every form of entertainment does. Look at Mass Effect, the start of a mass attack on the universe, or Assassin's Creed. Any game makes up a situation for you to play in, and possibly think on it.
Maybe it was a publicity stunt, or maybe they were honestly doing it to make you consider that, whether or not you're playing a war game or you are a real soldier, situations like this happen. It's terrible, it's ruthless, it's harsh. "It's a small sacrifice for the bigger good" some have to be fed in order to do what they think will be best for the world.
This scene, which I'm glad they let you skip, makes you question the morals of the mission and the situation. Should you kill to keep cover, or walk by and then shoot the guards? Or run through it all? Hundreds of lives in that world are taken by your hands and the group for the potential greater good.
I'm still going to stick with it being a genius move by them.

This game shows you the many aspects of war and reasons behind war. I think, in my opinion, Infinity Ward made this level in some ways to make you think about your actions when you are shooting a gun, or starting a war, revolution, etc. We see many deaths called in the name of change, or for people wanting people assassinated etc.

Usually when you play a game you just shoot and not think about it. This game, particularly, this level,makes you wonder if shooting your gun is the absolute right thing. Since you thought this might be a part of the game where your sacrifice in committing this atrocious act could help the world if you captured him, it teaches you what war can do to people and why they suffer.

I think it was a genius move, even if no one agrees with me. Infinity Ward gave us a controversial level that attempts to make us think whether or not to shoot civilians. Some find it appalling, some find it a smart move. Whichever side you're on, it does what it intended to do.
