1) Like mentioned by BigE, it could be used as a blunt instrument to knock out a henchman.
2) The spy could download files from the villain's computer system using various file-storage apps.
3) If loaded with specialized apps from his higher-ups, he could hook it up to the security systems and use it for an electronic lock decoder, or even a map-reader.
4) It could be placed under a desk and used as a sound-emitting device to distract the henchmen, which would then allow the spy to come up from behind and knock him out.
5) Another spy-app could be a shatter app to break through windows easily. (Other than attempting to smash through it using the iPod as a brick)
You can either jump on their head, throw the blue shell at them, or have your prehistoric mount swallow them whole. Just make sure it digests them and doesn't lay an egg, otherwise you could just get annoyed.
