There are still millions of Reaper soldiers who could easily show up, shoot Shepherd dead, and continue the extermination

There is NO reason for the Reapers to setup a friggin' teleporter in the middle of London, which allows any human to just walk up and destroy the Reaper race if he feels like it. Did you read the codex? The Reapers are killing tens of millions of people on Earth per day. Add in the Batarian, Asari and Turian death tolls and they probably killed a billion people in the galaxy by the time you see the ending. WHY in the world are they offering Shepherd a chance to destroy all of them for merely walking to a beam of light?
"Hey, let's invade and kill a billion people. But let's have a contest where if someone manages to walk into a beam of light, we'll just let him slaughter us all by shooting some wires."
And the organic vs synthetic crap that the Catalyst mentions? Totally out of nowhere. No where in the lore do we hear any mention of some horrible eternal conflict between synthetics and organics. 99% of the suffering in the galaxy is between organics and other organics. The Rachni. The Krogan. The Genophage. The Turian-Human first contact war. These are mentioned in the lore. The Geth are the only race of synthetics that we know of, and coincidentally they are the MOST peaceful race in the galaxy.
The Reapers are supposed to be hyperintelligent machines who destroy advanced life in the galaxy every 50,000 years for reasons that are beyond our comprehension. But ME3 destroys all that pretense and says "In fact, we just kill everything because synthetics and organics don't get along." The player who has been paying attention is going to say "WTF? I've never heard of that in the past 90 hours of game play."
Then the end credits roll.
